whats server.jar ? if server.jar = old nukkit-1.0-SNAPSHOT.jar removing server.jar and rename nukkit-1.0-SNAPSHOT.jar to server.jar

Deleeting old file nukkit(Nukkit.jar ot nukkit-1.0SNAPSHOT.jar) But dont deleeting other files. Put new file(Nukkit.jar or nukkit-1.0SNAPSHOT.jar) in folder your server

All you have to do is replace the previous Nukkit file with a new one
